Shinji awakens to find himself in orange water, and he sees the moon before he sees Rei sitting naked on top of him, smiling calmly at him. The replicas of the Lance of Longinus impaling each Mass Production Evangelion erupt, causing each of the automated Evangelions to wither away and fall towards the planet's surface.

The English-dubbed version of an alternate reality also changed some of the dialogue or added lines to make it raunchier. Rei rejects Gendo, and begins Third Impact by merging with Lilith. The monoliths of SEELE deactivate one by one as their corresponding members dissolve into LCL. Misato recieves a call from Ritsuko Akagi, inviting her to an upcoming vacation, when Ritsuko hears the neighbours' through the phone.

Lilith/Rei takes the Black Moon into her hands as giant wings sprout from her back. Within Terminal Dogma, Gendo expresses how long he's been waiting for this moment of being able to see Yui again. We then see the full moon, followed by the ending credits as in Last A.

With this Shinji loses the ability to fly, and has thereby sacrificed some of his perfect freedom, but in return, he feels more secure as he has something to walk on. Asuka doesn't want him to do anything, or come close to her, because all he can do is hurt her. Growing angry, he begins to throw the table and chairs around while pleading not to be left alone, not to be abandoned, and not to be killed. ...I'm sorry, Shinji. He comes to understand that he will face punishment for his actions in life, and apologizes to Shinji in abstentia.

Rei explains that they are in a sea of LCL, and his soul has been merged with the souls of the rest of humanity.
